The best shooter is Metorid Prime 3. The best multiplayer game is rpobably SSX Blur and Mario Strikers Charged.
Best Shooter is MP3 but MOH Heros 2 is suppose to have better if not just as good of controls and will have 32 player online.So if you want good story and graphics go with MP3, If you want online go with MOH
What about Mortal Kombat?! The controls look SWEET!!!
Innovative: Wii Sports. The interactivity with the control scheme and socially is beyond anything home consoles have ever seen.

Best FPS: MP3, but it isn't a 'pure' shooter, rather an exploration adventure with shooting

Multiplayer: Depends on the people you are with; you can get all sorts of multiplayer out of the numerous party games. I don't think there is a catch all game though as Wii's multiplayer is not typically online.

And see I would perfer a game that hasn't been done over and over and over. I'm glad to see WWII shooters starting to die out; hopefully the FPS genre goes the way of Space Sims here soon too... nah, now I'm only dreaming - no one can figure out they are all the same only reskinned.
