the main character in game should never be zelda but it's not a bad idea to have her as a playable character, maybe at some point of the game you could play as zelda to save link and get some items for zelda

No, Zelda would be an awful protagonist. I think it would be cool if you could do side missions with Zelda after you complete each dungeon (a la Paper Mario 1 %26 2).

I think it's been established that the CD-i games don't count. They're like the old F4 movie, or Godfather 3. Anyway, I thought it'd be cool to change up things by having her be playable in some instances, with her either using her bow%26arrows, or be a ninja like Shiek.But that'd be a pretty big gamble.

I'd accept the game as an offshoot, but I don't like the premise of Link being captured. I think if Link is captured, he'd have to be extremely less competent (pretty boy? girlish i.e. fills in damsel in distress rule? weak? stupid?) to make a full game out of the idea. And I don't even want to ask why the princess is bothering to rescue Link. Although I like the overt implied romantic relationship that comes to mind.
